You could use a pv3d scene with simple DO3Ds and then get their screen x and y and apply them to movieclips on stage, there would be no graphic rendering from pv3d so you wouldn't lose that much speed. That is the best way to do something like this.
Although I can't really tell if that's what they did in the nike site...
Check this http://labs.blitzagency.com/?p=377 The cubes are pvd3 natives and the objects are just movieclips with an image sequence.

Whether it saved a lot of dev time or cost more dev time than to do a
thing with same look/functionality in fake 3d approach depends on
various factors
(like whether the developer is used to working in AS3, whether hes
already doodled around some with pv3d, knows its strengths and quirks
(yes, it is powerful but in constant evolution and of course has lots of
flaws) etc. etc.)
so i won´t argue on that.
For the one viewing the site i think it would have been better if this
would have been done in a fake 3D approach as the performance would have
been better on lower end systems and it would have used less resources
overall.
So yeah, in that regard it is important whether you use a newspaper or
sledgehammer to get the fly, the sledgehammer is more powerful but you
may waste a lot of energy if you take it for something its not the ideal
choice for.
Again, a real 3d engine is the right choice for many things, but just
using it for everything now just because you can (although a different
solution maybe would deliver the same or better result in some cases in
maybe even shorter dev time) is not good.
All that said, again, i like the site itself and think its well done,
just brought up my thoughts on it as as usual the most important topic
seemed to be wheher its made using pv3d or not, not whether its a nice
thing as it is.
